So I thought pumping water up a level made it clean?

I just made a water pump to pump water out of a channel into a cistern on the other side. Its still stagnant.

What am I doing wrong or did they change something with the way water works?

Also how do I get rid of mud... It seems to have brought some in with the pump.

Water always deposits mud when it travels over a surface.  Even clean water will leave muddy floors.  To avoid getting mud in buckets, make your cistern at least two Z-levels deep so that the buckets aren't taking water from the bottom layer with the mud on it.

Something has been changed about how stagnant water works in the current version.  Water indoors can spontaneously become stagnant for reasons which are not yet known.  !!Science!! is underway to determine the new rules for stagnant water.

Oh well that makes sense I guess. My problem is that I have river but the entire river is stagnant water and does not get clean? Maybe I have a civ upstream or something.

Personally I just gave up trying to get the water to be non-stagnant, until Toady changes it.  I make a lot of soap instead.
