Oddly enough I have two really good examples that I cannot give because of spoilers.

One oddly enough has some really dumb gameplay until you learn it was intentional.

Although primarily a grognardy tactical game, Frozen Synapse immediately came to mind.  Great aesthetics, plot, and game world too.

There is also the aptly titled 'I Am An Insane Rogue AI'.

'I AM an Insane Rogue AI' is a pretty shallow game, that gets really repetitive.

I would have bought it right now if I had 500 more blue coins on gamersgate. God dammit.

Yeah, played it before yet totally forgot about it because of how shallow it is.

FTL: Faster Than Light is a bit like being a shipboard AI. You can remotely control all the systems of your ship.

Of course, it's only playable for thirty minutes over OnLive. But it's a pretty fun game.

Yes, you do technically play as a sapient tactical computer mercenary in that game. The gameplay is an isometric squad based turn based real time strategy (sounds contradictory, but yes it's a TBS RTS). I'd put it in the top 5 games of last year.

Maybe it's parasitic. It never loses its flavor because you eventually die from having your nutrients stolen by it.

TBS and RTS are mutually exclusive terminology. Frozen Synapse, is closer to a Round Based Strategy Game.  RBS. You make your choices, then all sides have their choices play out in the Round concurrently.

Well... the UCS campaign in Earth 2150 and Moon Project has you playing as one of the many advanced military AIs commanding UCS mechs.

However outside of it being the fluff it has little to no impact on the game itself (this being a pretty good RTS).

There is also "The Experiment" (also known as Experience 112), a point and click in which you control cameras and switches and stuff to guide a woman and uncover some sort of mystery. I'm not sure if you're actually an AI, since i havent finished it, but it kinda fits the bill, i guess ?

Hmm maybe i should replay it...
