The best ones that have not been mentioned:
Sluggy Freelance - note a truly ridiculously long archive
Drowtales
The Adventures of Dr McNinja - possibly the most radical comic in existance
And arguably: Subnormality

I would also strongly recommend XKCD, A Softer World, and Schlock Mercenary.

Also: sweet bro and hella jeff is certainly not what one would call good, but is is entertaining.

Pretty much everything I read/enjoy has been mentioned. I'm surprised no one's mentioned Penny Arcade, though. Too crude for this crowd?

Also, VG Cats used to be pretty awesome, so there's a repository of good stuff there. Technically it's still going, but as this typically equates to a not funny comic every month or two, I consider it effectively dead.

Oh, and Another Gaming Comic. Yes, I know, it's barely even a comic, but as online stories with crude visual aids go, I find it pretty good.

EDIT: Wait! Awkward Zombie and Aikonia are both excellent.

I can't believe nobody's said Erfworld yet.
I'm also a fan of Goblins and Girl Genius, which have already been mentioned.

I'd say those make up my top three (Not including Homestuck, which has ascended beyond the boundaries of a mere webcomic.), but I follow a lot of others, the majority of which have already been mentioned.

Sinfest is a surprisingly good comic. Despite the name, it doesn't really focus on plain and simple sinning, though it does start as mostly fanservice. Later on, though, it turns into a comic with romance, commentary on religion, loads of character development, and a likeable cast of characters. Finally, it portrays the devil as being actually evil, as opposed to sympathetic.

I'd recommend it to people, but not everybody may like it.

No El Goonish Shive?

Anyway, have a Dresden Codak (already mentioned, good.) Supernormal Step. All I can be arsed to dig out of my RSS feed at th'mo. That hasn't already been mentioned, anyway.

E: Wait, wait. Menage a 3. NSFW, definitely, but quite nice. Eerie Cuties, done by the same artist and findable on that page, also quite nice.

And Flaky Pastry.

I wasn't going to mention Menage a 3 because it is very NSFW, but yeah, it's good.

Yeah, with Yet Another Fantasy Gaming Comic listed, I figured it was alright, at least insofar as the visual NSFW aspect went. I wouldn't call it very NSFW, but I've read a lot of fanfiction in my lifetime, so I guess the bar's a bit high there.

Boxer Hockey
Oh wait, I completely forgot Romantically Apocalyptic! Forget my other suggestions, captain is the best.

And I'll add Hark, a Vagrant, as well as Manly Guys Doing Manly Things.  Oh, and Arthur, King of Time and Space, as well as LitBrick.  Plus Doctor Cat MD and Axe Cop.  Haha... I've really read a lot of webcomics, I guess.

I've also enjoyed Abstruse Goose, Left-Handed Comics, and Pictures for Sad Children in the past.  Married to the Sea also used to be good, but it's gone really downhill.

Buttersafe. Surprised it's not popular yet.

Also love Oglaf (NSFW) and xkcd, but they've been mentioned.

Egads, where to start? I have a whole huge list of various webcomics. Though my favourite at the moment would have to be Goblins, String Theory and Girl Genius.

dead.winter and Trying Human are also pretty good.

I just now read all of string theory.  It was great!

I can't believe nobody's said Erfworld yet.
Manly Guys Doing Manly Things
Another two I forgot. At least with Erfworld I can say I haven't read it recently.

Also, if you're including Homestuck I'd like to mention Prequel. It's a brilliant, soul-crushing suggestion adventure thing about an alcoholic Khajiiti whore trying to not be such a miserable failure at everything in her entire life.

Her success is mixed.

Starslip is good as well, though I haven't read it in a while. No Need For Bushido is one of those half-serious, half-silly things that mostly pulls off humor and things actually happening fairly well.

Keychain of Creation is really good, but sadly seems to be on hiatus due to author problems. Maybe it'll revive someday.

Finally, I don't actually read Nerf Now but it seems good from what I've seen.
