One quick question: how does my scientist's free research react to expensive researches? Can I research a $2000 topic for free or for $1000 (or do I not get any saving)?
The research sattelite doesn't count as a research lab. It hasn't got a cost to research things( exept for the cost of the sattelite) and gives you a bonus to the chosen field of research per turn. As the complexity increases the research bonus becomes smalerAlso, you said something different regarding orbiting objects when I was researching my orbital satellite, but I suppose this game is still a work in progress.

5m Single stage hull (5*62.5=312.5kg)
4m fuel tank (4*125=500kg fuel)

Stage 2 weight: 912.5kg
Stage 2 thrust: 1000 kg to LEO
My calculations say this can put 426kg in a stable LEO, but this might have been with the old calculations (also assuming that this is a valid design). Also, can I increase how much fuel per meter height my fuel tank can store?
My calculations say 509.47.
And yes you can increase the amount of fuel stored in each tank.
