I have fish in my cistern.

My current setup is I have an island bordered by a lake on one side and a small river on the other.  I have a waterfall pumping water out of the lake and into my fortress, where it both drains into the aquifer and is pumped back into the lake.  I'm in the process of walling off and draining the river channel so I can expand the size of the island, as well.  This latter step I believe may be part of the problem.  The river channel is nearly empty now, and salmon, which previously spawned (har har) in the river, are beginning to spawn in the drain cistern for my waterfall.

This seems to be the most likely explanation, but for a moment when I spotted the fish, I had the amusing thought that these were superfishly tough salmon, that had survived getting sucked through 6-7 screw pumps, forced through a wall grate on the spout, slammed into the floor from 6 z-levels up, and then squeezed through floor grates into the cistern.

Not a bug. They spawn whenever they want. Being slammed through grate however is, but only when it happens to big creatures (non-vermin) and it already has its own thread.

As noted, this is kinda expected behavior. Getting salmon and other such fish in your cistern depends solely on how far it is from the river (closer is better). If you're too far away, you'll just get turtles.

You can dig a pit into an aquifer and fish turtles out of it. In the middle of a glacier.
