I want to breed Giant Eagles but my dwarves keep taking the eggs.

I tend to place my nest boxes in a closed room with a door. Then after the eagles lay the eggs (but before the dwarves can take them) simply lock the door.

I also think forbidding the egg will work as well, but I'm not sure on that one.

Firstly, go through your food stockpiles and uncheck eagle's eggs so dwarves don't store them there. Then, once you have any eggs (so they show up on the menus), uncheck the "cook" option in the kitchen menu. This should prevent dwarves from hauling the eggs away right after they are laid. As an additional protection, you could also manually forbid the clutch of eggs that your eagle lays.

Of course the easiest way is to simply lock the door that's leading to their nesting boxes.

Forbidding the eggs in the nest works. Just watch the nests, when the eagle moves onto one check the contents and forbid the eggs.

Easiest way to do it is digging a room just for the eagles, building some nest boxes in it, pasturing the female(s) in the room, locking the door, and wait.

Being eagles, you could just make a room that dwarves can't get in but birds can fly out of. With no door, building destroyers couldn't get in.

Wow, that's a really cool idea. Not nearly as cool, but I'm guessing you can do the same thing with cave crocodiles and water?

Nest boxes don't work underwater.

Also, the pathfinding code doesn't always work properly for pathing to a location that can only be reached by flying.  Your eagle might refuse to go to the nest box if the pathfinding code doesn't think it's reachable.

Tamed flyers dont fly.

Forbid the eggs.

As soon as the mother goes and sits on the box, hit 't', move over the nest, and you will see the egg.  Hit 'f' to forbid.

Tested, works perfectly, requires no additional construction.
