So my military dwarves never have nicknames.  They kill something and they lose it.  Now I've had a siege of dark stranglers (FD mod) and half my civilians lost their names because they were caught outside and punched stranglers to death.  This is rather annoying, as they're named according to their skills and value as a person.  Any known way to prevent this?

If you're nicknaming them using Dwarf Therapist, that's the problem. Nickname them using the in-game option.
