Whenever I update to a new version of the game, there seem to be a lot of files that didn't get deleted for some reason, and they are all piling up. It's difficult to track them all down. How do I remedy this? Do I just avoid extracting all the files in the first place?

The easiest way is to extract the new version into a new folder and copy/move your saves over.
