If I reject the barony that the liason offers me, will he offer it again next year? And if I choose a soldier as baron, can I activate him as military?

As it turns out, the pen was in fact a poor choice for melee combat in comparison to the sword.
So I just started playing this game and I accidentally nuked the moon.

I've been wondering similar things.  I recently rejected an offer; I wasn't able to play much longer, but I got the impression that I wasn't getting caravans and immigrants any more.

How "independent" do you become when you reject the offer?

You'll still get the offer next year, but you won't be able to make any trade agreements. So whatever the caravan brings is what you get.

On a somewhat related note, my baroness had been a countess for barely a season before a troglodyte threw her down a 10 z-level pit to her death. Will she be replaced, and if so, how? Another appointment, or will the Mountainhomes send someone?

EDIT: The fortress was just declared a duchy, but no duke/duchess in attendance.

In my experience the mayor takes up the jobs that the duke/duchess does (Giving mandates that you could not possibly fill. Ive never had a dead noble who had been married or had children so maybe the closest relation becomes the new noble.
