I was planning on making a huge megaproject, but I was wondering, is there a way I can turn off Goblins/Humans/Elves attacking, but still turn it on later, once the project is finished? If so, can someone please explain how I can do this?

Check your init files.  Turn off invasions.

That works even if I finish my project with invasions off, I turn them back on, and they should start coming again without having to re-gen a world?

Yes, it is the game setting, as an economy/temperature/weather etc.

The init.txt is the [esc] options that most games have.  DF just exported them outside the game itself.  You must completely close and re-open DF for them to take effect, simply saving and resuming is not enough.
