Anyone else have this happen? I imagine it bugged out and my Gem Setter keeps encrusting the same few goods over and over again. I've got an entire stockpile of undecorated Finished Goods for him to decorate sitting right next to his workshop.

Yes, but not just some random bug: large gems currently will never get stored in stockpiles.  This means they sit around forever in the jeweler's workshop.  Which means that they're the closest Finished Good when you go to encrust finished goods.  Every time.

You can still ship them off to the trade depot, IIRC, and sell them for some obscene amount.

That would explain the gigantic pile of them sitting at my Trade Depot. Here I just thought my dwarves were lazy. Time to sell 'em off, I guess.
