This is the view of a brook at the most northern part of a new settlement in the current build.

It has mostly flooded 1-2/7 water levels worth into a small dip in the valley. Thankfully, it never fills up and overflows. It seems to evaporate quite quickly, and where the brook is supposed to be, muddy tiles remain.

It appears that close to this location, the brook itself suddenly gains an extra lower z-level, making the brook two levels deep instead of one. The lowest two levels keep the light blue/white appearance of the brook, but as you can see, the top-most level has turned a darker blue. The bluer water is labeled "muddy brook" despite the water's presence.

It appears to be some sort of lake.

One end of the brook is a drain.  The rate of incoming water on the other end is less than the rate water can leave on that edge of your map.  I've caused this by dredging the bottom of my brook when it was winter.  The next winter I walled up the dredged area and my flow returned to normal.  If your water freezes, try building a canal to restrict the flow of water.

I've had the opposite problem: the rate of incoming water exceeded the rate of outgoing water.

It looks as if you can reproduce this by choosing a local area where you have two inflowing water courses and one outflowing water course.
