Here are some things that might help.If you fail at your fort this is a way to get it back in good condition (not to be used if flooded).First, save it then go back on, then abandon it go to embark and press shift+r and reclaim your fortress, all your items will be scattered and forbidden so you need to unforbid them.

A safe way to get water from a brook underground.

the water will not flood your fortress   (you also need a diagonal at the brook)
