That's not a downward passage.

EDIT: Have you actually looked at which way the passage goes from the cavern? It gives the same message whether you find the top or the bottom. Unless you actually see it going down from cavern 3, it goes up.

Wrong - [CAVERN_LAYER_COUNT] only accepts integers from 0 to 3 in the Advanced World Generation Parameters screen. Attempting to set it higher than 3 (by editing world_gen.txt) won't work, instead just generating 3 cavern layers like normal. If you look at the raws that specify cavern depth, you'd know that cavern layer 4 is the magma sea and that cavern layer 5 is what's underneath the semi-molten rock.

Oh. So it is. This is what I get for not confirming things first.
