With the linux version:

1) Generate a new world, with the result being data/save/region1.

2) Copy region1 to regionFOO.

3) Embark from region1 to a site which has trees and bushes.

4) Embark to the exact same site from regionFOO.  There will be no trees or bushes, though everything else seems to be the same.

I followed your steps (on 40d16 Windows) and I couldn't reproduce this.  I tried both abandoning the first fortress and killing the process.  Are you sure you didn't copy the save to a different DF folder or something?

I've had similar occurrences on 40d Mac. Haven't seen it in a while, though. I usually copy to another folder instead.
