What do I do with these config files?

so when I download dwarf fortress, I usually get some files with the two gears. Am I supposed to put these files into Windows\system?

Just decompress the whole thing into some directory (folder) with a name that pleases you.  Run the program from there with a shortcut on your desktop.  Nothing needs to go anyplace else.
