I would recommend putting screwpumps with the inlets sitting above the squares in front of each window (on the water side) and piping the outlet back into your aquarium...kinda of like a filter. This will keep the squares in front of your windows dry, but your dwarves will still be able to see through. You could also put in bars to prevent things from entering that space in front of the windows.

To make things even more interesting safe, suspend magma on a bridge hooked to a water pressure plate over the area in front of the windows in case of a leak.

I've always wanted to build an underwater fort with windows... as well as a series of floodgate failsafes. A pressure plate right in front of the window connected to a one-way drop switch, which is in turn connected to a floodgate on the outside of the window.
Won't this require a modeling of decompression?
