one more question

if the reservoir for my waterfall has flow, will that cause flooding? I couldn't figure out why I was getting flooding, then I realized that maybe using the same reservoir for both the perpetual motion machine and the waterfall isn't such a good idea.
Right, water will always try to flow back up to the original height it was created at, you can stop this by de-pressurizing the water, most people use the method of sending the water through a diagonal space to do this.
You can also use pumps to de-pressurize, but that's definitely not as widespread as diagonals I think.

Wait, what do you mean "the original height it was created at"?

well anyway will this setup work for both a waterfall and a perpetual motion machine?

reservoir:
w=wall
7=water
Code: [Select]
wwwwwww
w77777w
w77777w
w7www7w
ww7777w
wwwwwww

above: (assemblies and axles ommitted)
s=pump input
S=pump output
XXX=waterwheel
c=channel
Code: [Select]
+++S+++
+++s+c+
+++c+s+
+++++Sw
++XXX+w
+++wwww

channel on the right side of the waterwheel of course. northern pump is the beginning of the pump stack.
