Just add a hatch cover to the input tile of any of the pumps.

I mean, when the dwarves are running it I want the waterfall to go, but I want them to be able to stop and not have badstuff(tm) happen when they do so, without any input from me.

What badstuff are you talking about?  Floods?  Doom?  Set the manual pump to feed a waterwheel which sustains the pump/waterwheel perpetual motion machine for the rest of the system.  When the dwarf quits pumping, the others turn off in sequence, preventing backflow.  Ensure that there's a hatch cover on the lowest pump to keep pressurized water from gurgling out onto your *<-Cat Leather Shoe->* and you should be okay.

If the water falls onto the middle of several exposed tiles of water it just spreads out into the lake or teleports to a lower open spot if available.

If you have a body of water but with only one exposed tile you will have a 7/7 landing on, say, a 3/7 so above the regular water there will be 4/7 with a bunch of open dirt or rock right next to it so it will move on to those and muddy up your hallway.

If the body of water is two levels down and the water is going through one open tile in the floor it will just end up next to walls and thus only be able to go down.

While rerouting rivers is visually appealing it is both troublesome and  results in a loss of fps so avoid trying to just make the whole river into a waterfall on any fort that is going to have many dwarves.

Instead dig out a pit for the water somewhere taking the above into consideration. You can fill the holding tank with the pumps up to 7/7 and it will stay a little lower than that while the waterfall runs so you wouldn't risk flooding while the waterfall runs but if you want to be safer 4/7 full is enough.

Also waterfalls can spell death if the water falls onto a floor tile and drains to the sides without grates. This will sweep dwarves into your pool to drown.

I think he might be referring to using open holes instead of grates, which certainly seems like a bad idea.

Yup, I'd have to agree.  Although it was cool watching my hammerer being swept into my garbage chute and drown.
