[40d9] murky pools refilling -also when inside

I had a murky pool that was drunk semi-dry, the resulting hole was floored over and the remaining water dispersed by expanding the area.
I then started on digging a 14layer deep shaft for my future well.

Halfway through, the project was halted as the bottom level was flooded.

As there was no sight of an aquifier and it happened shortly after a seasonal change, I suspect the roofed pool is still being refilled by rain / codehack.

Are pools acting as temporary aquifiers when it rains (or hacked full at spring season)?

I'd like to suggest wettening/muddying the outside surface and maybe temporary aquifier-ing the topmost earthlayer with rain.
It would only be logical for mines to flood slowly, unless bilged. Also with work can be a useful way to fill water cisterns where there is no natural source of fresh water.

Flooring over a pond has no effect on its ability to refill.

Just as the pond remains "light."
