I am heavily into legendary in throwing and I have enormous difficulty hitting anyone who's fallen down from pain. Only vagueness in memory keeps me from saying outright that I just can't do it.

You can hit people lying down about 2 squares away pretty consistently.

I, too, have had difficulties with hitting some targets. Such as hitting a non-hostile townsperson (mayor, swordmaster etc) with a ranged weapon from a fair distance of 1d6 tiles, even though they're not prone and should be easily hit.

Don't know if it is linked to unconscious prone targets, them not being hostile towards you(?) when unconscious.

I've had off-and-on luck with hitting prone opponents, worse with unconscious ones.  Sometimes the arrows 'n' such will just sail directly overhead, other times they'll zip in for the kill.    However, I have never hit any nonhostile creatures with a ranged weapon.  Ever.  I always have to smack them upside the face before I can shoot at them, which make things rather tricky at times.

Oh, and never lie down when faced with a master bowman.  It is theoretically possible that their aim is reduced, but you'll slow down to the point where they'll get far more chances to shoot than you will to move.  Also, it negates the (admittedly slim) chance of dodging an arrow.  Your only hope is to find cover.

The speed reduction isn't what kills you, its the fact that they have absurd accuracy and will hit you lying down almost always.

You can't hit non-hostile targets silly.
