Okay, I've got a brook near my fortress. Last winter when it froze over, I dug down into it and dug out all the ice so I could make an ice/water ceiling above my graveyard(Most of my stuff is aboveground.) There isn't a lot of water in the brook, it passes through in a very small curve, so I decided to dig out more room right along the brook so I'd have more ice next year. I've also used the brook to place a well. Well, its now the next winter and everything has frozen except the areas I dug out, which means the well still has water too. Why would this be? There IS water in the spaces I had dug out.

Sorry if this has been mentioned, the new search function isn't as specific so its hard to find stuff now.

Underground water doesn't freeze. Also, different biomes freeze at different times. (Though it's probably the former.)

The ones right along the brook are underwater, but the channel leading to the well is above ground until it gets inside the fort itself from what I remember.

I'd put screenshots, but I don't know how to.
