Next question, did the staircase go down the full 15 z-levels? Maybe it's the stairs? If you don't mind sacrificing a perfectly working system it would be interesting to see if you get the same results with no stairs. I've got a good fort for testing this with salt water, but it will be a while before I can get to it. If stairs or a drop are capable of purifying water it should be in the wiki.

I dropped a large volume of water in, and I was afraid that it would stagnate the cistern, as it stayed stagnant until 2 tiles above the surface. Cistern stayed clean after being filled though.
I might try clearing out the stairs to investigate

I'll have to wait for my pond to refill, since I drained the whole thing.
