Some you can; some you can't. Creatures without genders cannot reproduce at all. Egg-laying wild animals will never claim a nest box, and are incapable of reproducing without one. For other animals, a male and a female must be in adjacent tiles for breeding to occur (v0.40).

Any creature that can be trained can be trained in a "safe way" by placing it on a restraint in a training zone after the initial training. For prolific grazers like elephants, however, a restraint probably won't allow sufficient vegetation to survive.

Wild animals can also be placed on restraints, and, at least in prior versions, restrained animals had no difficulty breeding. There are several reasons why you might choose to breed wild animals instead of training them: wild grazers require no grass, wild offspring can be "released" to raise the site population, wild animals can be used for live training, and they're automatically butchered upon death.
