So I have several minecarts going in my fortress.  One for stone for my mason shops and one for metal ore for my smelters and one for metal bars (from smelters to the forges).  These appear to have been working with no issue.

Just recently I acquired a couple of gem cutters/setters so I built in a couple of Jeweling shops for cutting and encrusting.  I built in stockpiles (no bins) and set up repeat commands for cutting and then (once cut gems started accumulating) for furniture encrusting. 

Since then I've noticed that when the encrusting shops "do work" they then go to the shops, pick up the minecarts, bring them to the encrusting jewelers shops and do "something".  When I (k) and view the minecart there are NO gems or furniture in it...

The only thing I can speculate is that they are encrusting the minecarts...do I need to link the furniture storage room to the jewelers shop?

OK...that is what they are doing.  Ugh.  So how do I get them to encrust other items besides the three minecarts that are right there?

Move them. Jewellers encrust the nearest furniture item if you tell them to.

link stockpiles!
link the cut and uncut gem stockpiles.
then link the stockpile that only accepts what you want them to encrust xD

You could try burrows, but then they'll start encrusting the barrels and whatever encrustable junk they leave in the dining room since you'll have to the burrow on the food and drink areas.
