I found an awesome shout-out to us in the MMORPG Haven and Hearth! ( Brilliant game btw, check it out. I'd post a link but it's 5:02AM and I don't have long to stay awake... Google it.)

TBH, this is Old News...
Back when HnH was still young there was a super large amount of Bay12ers playing it at once, forming I think the second largest city in game. As a thanks/gift from the creators they made that Axe. Now that I think about it, there must be a ton of games out there that became famous or stronger due to Bay12 involvement. That Webbrowser game "Therian Saga" or whatever created their world map ASCII Styled as a thanks to the influx of Bay12 Players and such...

Also, HnH has already got a thread a good distance down. And so has the "Spot the Bay12/DF Reference" styled threads a few times now...

The shadow of mordor reference is pretty weak I think.

World of Warcraft has a pretty explicit reference though in Flooded Theramore.  I killed the two dorfs.
