Can mud be gotten rid of?

Okay, here's my question. I've got a set-up to channel water from the river through a stone corridor and out the other side of the plateau. The only problem is, the stone gets muddy! I don't know how, since it's not dirt, but whatever. Is there a way I can clean the stone off? It's all indoors.

Muddy rock is simply the result of getting water on rock. It's highly necessary for farming, and once rock becomes muddy, it does not naturally stop being muddy. However, I seem to recall hearing that building a floor on the mud and then removing it will reset the rock; you might try that.

I have a sand layer, so farming's not an issue for me. the rock is smoothed, will that interfere with anything?

Ah well. The whole thing is a giant deathtrap intended for the nobility in any event, so it dosen't matter overmuch.

If it's that much of an issue, just use up some of the extra stone in your base for floor "tiles" over the sand.  It looks nicer (IMHO, using the tilesets) and once set you shouldn't have to worry about them.

Floor tiles don't get mudded?

Also, I installed floor grates, but it seems to just be a grate over solid floor, since the grate tiles don't let water through. How do I dig out the floor tiles and install the grates?

Channel the tile first.
Grates add [the ability to walk over a tile while allowing water through] not take away the tile.
Grating over a regular floor tile won't do anything for you.
EDIT: Forgot the fact that they can and will keep out carp or other water-nastiness.  That's pretty important.  Except for frog demons.  Not sure about them.

Channel is (D)ig C(h)annel.  Make sure you have a way around it, it will basically put a hole in your floor that dwarves cannot pass over.  It basically mines out the floor and the tile below your floor.  Just like you make moats.

By the way, to remove a grate you just go to building tasks(q), and then press building removal(x)
