A little problem with channels

I built a little moat system in my fortress, but after filling one of the channel networks with water, I can't unflood it. The floodgate that is connected to the river is closed, but the channel is still full. Could it have something to do with aqueduct over the river? I heard those things are kind of buggy.

Yup, its the aqueduct.

Remember to build floodgates in several places just as a safeguard from obstructions/malfunctions.

You can't aqueduct water over water. That doesn't make sense anyway, does it? Floodgates on both sides of the river would drive the same purpose, with added control.
