Do civilian caps prevent equipping of military helms?

I was wondering because my militia was set to wear armor over their clothing and as a result I just lost my militia commander to a GCS because he opted to wear his leather cap over the assigned iron helm.

Yes, caps are "shaped" as of some later version of 0.34.x (somewhere around 0.34.08 I think).  This means they are mutually exclusive with other "shaped" clothing/armor in the same slot (e.g. helms).

If you want your military dwarves to wear all their armor, you will need to set their uniform to "replace clothing", which in turn means you must have a full set of armor for those dwarves (or they will wear nothing at all in the slots that they can't assign).

So that means if my adventurer hadnt migrated in and taken care of it it could have killed my entire military. Thanks. I wish I had known that before though.

New question. Will civilians wear metal caps? Be nice if I can save the ones dumb enough to go into the caverns by having everyone wear caps

caps have the [METAL_ARMOR_LEVELS] tag which increases its armor level by 1 if it's made of metal.

So, no. Civilians won't grab metal caps to wear around the fort. You could simply place your civilians in a squad to armor them up. I'd suggest leather for the heavier pieces(Chest and Leggings), and metal for the extremities(Head, Feet, & Hands).
Also, Hunters, Woodcutters, and Miners have a custom uniform assigned to them for their job that conflicts with any military uniform they have assigned. Which is frustrating, cause they tend to get in the most trouble.
