Cave story is a much more intuitive game thank Dwarf fortress, while also having a masterful soundtrack, well-crafted graphics, a good storyline, beautiful gameplay, and interesting level design.

A masterpiece which is easy to pick up should be ranked higher than a masterpiece which is much less intuitive and frustrating to learn, in my opinion.

The ones from that list I've played:

Cave Story: Simply great game.
Darwinia: Another great game. Very original.
Flow: Incredibly boring after 5 minutes.
Dwarf Fortress: Well, what can I say...    :D
Gish: Interesting platformer.
Toribash: Stupidly awesome. Heaps of fun.
Warning Forever: Interesting if you like Shmups.
Façade: Interesting game, but pretty dull. Worth a try, but not more.
Armadillo Run: Very fun game.
Cortex Command: Great game, but it desperately needs multiplayer.
Kingdom of Loathing: Some love it, some hate it. I think it's a bit boring.
Battle for Wesnoth: While I dislike the battle mechanics, it's a good game. It's also open-source, which is always a good thing.
Truck Dismount: Not much of a game, but a great time-waster.
Dungeon Crawl: One of the easiest Roguelikes to get into and somewhat simple compared to the likes of Nethack, it still offers loads of possibilities and replay value.
Death Worm: Lots of fun, but not for long. Nice time-waster though.
Lugaru: Fun, but the controls are way too clunky.

By the way - speaking of Warning Forever - there's BattleShips Forever which is a strategy game that is inspired by/based on Warning Forever. It's one hell of a great game as well, specially since you can design your own ships and - well - your imagination is your only limit I guess :P

hmm warning forever might have ot get back to that, always got up to lvl 15/16 and then died to time/lifeloss  :(

least that's when I get bored of dwarf and team fortress  :D

Many would (and do) ask the same thing about text-based games like Rogue and Dwarf Fortress.
