I think it would be best to implent a system that can support both and just roll with what we can make graphics the fastest for.

Well another thing to consider and I think is the most important is the managing of terrain and construction placement. Something the newer Stronghold games showed is that it's infinitely easier to place stuff the way you want it in 3d when you're able to adjust the camera the way you want. And depending on our terrain and how we handle it (premade, generated, modifiable?) and how we want it to be (boring flatlands, hills, rivers, cliffs stuff like that). It can work in isometric but it's going to be more annoying, unless there could be a top down mode like Japa mentioned for testing that could make planning and placing layouts much easier.
