Underground Overgrowth

So, I've breached the caverns some time ago, and now have my underground tree farm perfectly functional, which is great in a treeless biome.

However, I also have accidentally muddied half my fortress (including most of my dining room) while irrigating the farms on the first year, and now there's all kind of plants and trees growing around my fortress, mostly looking ugly but sometimes blocking pathfinding, which can be very troublesome.

Is there any way to remove the mud, while leaving a stone (thus smoothable and engravable) floor? Engravers won't smooth muddied floor, and constructing stone floors and removing them leaves soil, which looks even uglier and doesn't solve the vegetation problem.

I'd avoid flooring the whole place with constructed floor as it isn't engravable, but I can't seem to find any other way to get rid of all that mud.

Before you suggest it, I know about DFHack's clean command, but I'd rather avoid it unless there's no vanilla solution.

On a similar note, my clay and glass industries are clogging up because cave moss, bushes, tower caps and whatnot grow on tiles designed for clay/sand gathering. Is there an easy way to prevent this?

Constructing anything removes mud, blood and filth.

I construct and remove beds.

On a similar note, my clay and glass industries are clogging up because cave moss, bushes, tower caps and whatnot grow on tiles designed for clay/sand gathering. Is there an easy way to prevent this?

Construct a floor grate. You can gather sand/clay through the grate, and nothing grows on it.

Last I checked, engravers would engrave and clean muddied floor. If it's already smoothed, carve tracks and smooth those over.

I've heard one can gather clay and sand through paved roads. If not, just lay down a dirt road every month or so.

If it's already smoothed, carve tracks and smooth those over.
Don't forget to clear the residual LLLLL, low traffic pattern left by the tracks, also.  Doubt not removing it will cause much trouble, unless your OCD meter is tripping.  Sincerely, Knutor
