I can't see anything relating to this in Set Orders or anything else.

I've got some fishers getting food, but it's just laying in the stockpile to rot. We have over 50 barrels, is there some way to fix this?

Are you using any stockpile links?  If so, you might have accidentally set your main food pile to only take from a non-fish pile.

But did you remember to allow barrels to be used in the stockpile?
Has the fish been proccessed at the fishery?

Do you have any wheelbarrows assigned to the stockpile?  If yes, try changing it to 0 wheelbarrows.  I had a similar problem and (after making sure I have barrels, etc.) this is what helped me.

Remember, the fish they catch are "unprepared fish" (a separate subcategory from "fish" in the food stockpile menu) and are not edible or cookable until they are processed at a fishery.
