Contaminate it with FB blood.

Dump magma over it.

Freeze it.

1. It neutralizes the syndrome. One of the ways to completely avoid having soldiers die to vapours and other such things is to have your soldiers fight in water.

2. Stops the flood.

3. Stops the flood.

Although I could see a magma heating system that creates a self perpetuating freeze flood from a single tile of water. Fun fun fun.

That sounds like a great idea for a trap!

At a guess, the river cut through a murky pool during worldgen and is filling when it rains. If you turn off weather, it should rain forever and you could build an ark.

I might have to. It won't stop flooding, even when it isn't raining, but the rain definitely makes it worse!

Hmm, and my fort is situated at the head waters of a small river surrounded by "river source" hexes.  Pity the place is pretty much flat and not a lot of areas making for easy dams.  And the biome freezes in the opposite order - head waters freeze, and then the rest a few days later.

Luckily my road bridge over the river is elevated a z-level in any case.

Are you running any mods?

This sort of thing is hard-coded.

This happens to me on any waterfall that freezes at the bottom, and I'm just using the Phoebus packaged tileset, no (other) mods.

Hard-coded as in mods can't affect it.
