I should probably know this by now, but I've only started looking for more specific sites lately.
So the site finder:

Does setting an option to N/A just discount that option, or does it include it as a 'not discounted, but don't care if does or doesn't show up' kind of thing?

Pretty sure it means "I don't care", but I don't use site finder much.

N/A as in not applicable to your search. Leave it off, and it doesn't filter the results by that criteria.
