So a megabase shows up on the  surface and I go "oh no" and pull up all the draw bridges.

Now it comes across one of the friendly Goblins that are still hanging around in my fortress due to my once being overrun during an ambush... And the goblin kills it.

Now I know those guys will go hostile once an invasion comes so should I be concerned that one friendly goblin is going to kill everyone in my fort from the inside out?

Depends on what the megabeast was made of. I'm guessing it was made of fire, snow, or something relatively weak. A single dog can take down one of those types of megabeasts - it's not really so much "killing" them as "dispelling" them. So no, you could probably slaughter the goblin with a couple arrows.(this assuming that the megabeast was made out of a weak material.)
