Plenty of the things mentioned already I would like to see returned.

I'd like to see magma pipes be variable size on each level again.

Even if you rigged up something similar now (which would be a lot harder), animals are finite and run out very rapidly so it would hardly be worth the effort.

Animals were finite back in 40d, too.

I had an automatic wild animal processing machine in one of my fortresses back in 40d, but it didn't rely on an infinite supply of wild animals from off-map.  My automated butchery used a captive supply of wild animals, breeding in chambers, and some elaborate mechanical logic to retain a fixed breeding population and send any excess to a drop chute that ended at a butcher's shop.  This is still possible to build in the current version, I just haven't bothered yet, since butchering yields so much more stuff to process now.
