I just made a bunch of new leather gear for my small army, they put every thing on alright but they just threw their old clothing on the floor. I can't dump it or put it in storage.

Make sure there are enough cabinets and coffers to go around.  Minimum one of each per bed, or one of each per dwarf if you use barracks.  I had a big litter problem as well, then I saw one that I'd forgotten to assign a job for get the job "Store Owned item" and put their crap away.  So you may want to examine the items to determine which dwarf is the litterer, and relieve that dwarf of all duties for for a few minutes to see if it will clean up.
