So are marksdwarves pretty much required if you  get attacked by flying enemies? or will they try to fly in through the front gate and get slaughtered?

If you don't have a roof, they'll go in through the top (probably) and bypass your defenses. If your fortress top is covered, they'll have to go in the standard entrances (likely the main gate). Then they're just as vulnerable as any enemy.

Note that fliers will only actually fly if they have a path to wherever they want to go that they could use without flying. It's pretty odd behavior, but fortunate, since a drawbridge will still keep them out.

I'm going to second the recommendation for marksdwarves. I had a dwarf in a Genesis fort on a volcano who was famous for regularly shooting down illithids and letting them fall to the ground to explode in to gore.
