Concerning Adv. Map Generation, and MB/FBs therein

When I generate a map, is the number of MB/FBs permanently set?  If so, is there a way to generate more?

The number will not increase after world gen in over. FBs do not breed, so their number will not increase. If any MBs breed (it looks like dragons and rocs are the most likely to), their number can increase if you can find a suitable pair for your fortress. New ones will never be naturally born or generated after world generation is over.

Then I feel like it may be a potentially good idea to breed MBs in a "Cheating" fortress.  Large numbers of them.

Another question:

If I breed MBs in a fortress, and the fortress dies, but the MB do not (due to possible mass-death involving a lever inside a room containing all dorfs), will said MBs become normal MBs, or stay as Pets of a dead fortress?

Rather, should I Note that spot as "Do not reclaim" or should I go for it after I breed a thousand dragons?

If they were tamed, it's very unlikely they'll act as normal megabeasts. If they were never tamed, it may be possible. I've never tested this, so I can only guess, based off of their traits and behaviors.

The answer to your second question will always be to reclaim. If there's even a possibility of dozens of dragons being at a site, go for it.

   [GENERAL_CHILD_NAME:[MB] child:[MB] children]

It's like viagra for random monsters.

Note that dragons do not actually breed, as they lack the [CHILD] tags. They only lay eggs, but don't expect them to hatch.

Rocs, however, can make offspring.

In case you're planning to farm rocs for their children, making them breed is a must, because their children will be part of your civ, they will not attack you, unlike their parents.

Also, I doubt that megabeast offspring from a fortress mode game will get recorded as megabeasts. They might simply disappear from history, or they might stay there, but I'm pretty sure they don't take over lairs and shrines.
