Murder most foul?

My dwarves appear to be the victim of an invisible stalker...two masons and a miner have died in the apst year or so with no visible cause. At first I thought it may be a giant eagle, but now one of my masons was killed inside his own workshop with no-one else around. What could be causing this?

Check your Justice screen (press 'z', press right arrow till the Justice tab is selected, press return) and see if anyone's been punished for failed mandates.

Sounds like a violent ghost, check your unit screen to see if there are any "Ghostly (job)" dwarves. Violent ghosts will randomly rip limbs off your dwarves without announcements or battle reports so they're sometimes hard to notice before dwarves die from blood loss.

Perhaps the dust and fortress madness have finally gotten to them. Maybe it's a curse on the fortress. Whatever the cause, dwarves have begun killing themselves suddenly and gruesomely. It's up to Urist McDetective to get to the bottom of this and stop this madness.

In all honesty, I haven't a clue. A syndrome sounds the most likely, but a violent ghost is a possibility.

I think it depends on the ghost, but the sudden lopping off of someone's leg by it, or something similar, is announced in the game and list. There isn't a battle report, but the one time this happened to me there was an announcement. This happens a short time before the actual announced arrival of the ghost.

If there are ghosts in your unit screen, zoom to them and view their unit status('v' -> 'z', you can do it on ghosts too!). It should say something like "A restless haunt" or in this cause "A violent ghost", which will tell you the type of ghost it is. If there are confirmed violent ghosts in your fortress and dwarves are randomly dying I'd say they did it, and I think I was wrong about no announcements anyway:

I guess my announcements just got washed away in job cancel spam...

EDIT: Yes, ghosts messing up dwarves do show up in announcements, apologies for that mistake. You can check gamelog.txt for any "(ghost) batters (dwarf)" announcements.
