Basing industries at the site of the raw materials makes perfect sense, and I'm not objecting to that.  The odd thing I was noting is that you are rewarded for transporting massive quantities of raw materials to the site when you first found it.  Imagine seeing a convoy loaded to the brim with Malachite heading off to found a Copper mine.
This makes a fair amount of sense as a startup cost. It might sound a little odd, but transporting lumber to make a sawmill or fuel to establish a refinery really just makes sense unless you're desperate.

My favorite cost cutting method is to, rather than bring an axe, just bring some wood and make a training axe. That is three dorfbucks rather than 110 for the bismuth bronze one I'd need otherwise b/c my civ lacks copper.
