How do I edit what civilizations have shops?. Also, are humans the only civilization you can interact with (quests and shops) by default?. Finally, how do I edit what items appear in shops?.

currently shops only appear in cities so if you want dwarves to have shops you'll need to change [DEFAULT_SITE_TYPE:CAVE_DETAILED]  to [DEFAULT_SITE_TYPE:CITY] making dwarves live in cities and thus having shops although in a later release dwarven mountain homes will have shops so this will be uneeded

Thanks. I modified the game to include dwarven towns -[DEFAULT_SITE_TYPE:CAVE_DETAILED]  to [DEFAULT_SITE_TYPE:CITY]- however, all the dwarf towns I've found are deserted, I find houses but they are all empty, I think maybe the fact that they are in mountains might be an issue (I didn't modify preferred site tag). Also, I gave humans access to adamantine (permitted reaction: adamantine, or something like that and even gave them the strand extraction job just in case) but I have yet to find the first adamantine item, does that mean that even if it's possible that there are adamantine items out there, they are still really, really rare? or is it simply impossible to have adamantine items outside an abandoned dwarf fortress that had adamantine items?

Additional question, is it possible to edit the number of shops in a given world?

Yes. Civs aren't ever given access to DEEP_SPECIAL minerals.

Not besides giving civs more time to grow, no.

I removed the "deep special" tag. Long story short, the only thing that managed to kill me was being encased in ice while trying to swim across the ocean.
