When I set my pump to manually pump my pump operator went over there and starting pumping but it flooded all over the sort of deck I built over the river and he drowned. What am I doing wrong?

You need to block off the tile he's standing on from the front or else the water will flow back and knock him off the platform. Try building a wall or door on the left and right sides of the area where he doesn't stand.
