There is a reasonable way to kill of your cats:
1 make a large food stockpile
2 fill it with food
3 surround it with upright spears and link them to a repeater.
4 forbid the food. Now your dwarfs won't have any reason to go into this room. However because food attracts vermine and vermine attracts cats your cats will all be trying to path to your killing area. Were they will all die. You might want to make shure you have a system to close it off or make it an outside area (and turn gather refuse outside off) Or forbid them from taking death pets. So that you won't have to worry about dwarfs trying to get to the corpes.
