I'm not sure about updating the game, as it might ruin my save. Should I do this?

Also, are there any major updates since that version? Not like few plants added in or something like that, but something that changes gameplay or stuff like that...

I also don't know where my save is, so I can't back it up unless someone clarifies me with this.

I have modded some of the gems to be slightly more valuable (to help me get a good start, noob as I am), does that effect the updating in any way? (That is, if i can update it)

Saves from 0.28.181.40d can't be imported to the current version.  The current version (just now up to 31.16) has many, many changes and new features since 40d, but you'll need to start over from scratch.

Your save is located in <Dwarf Fortress folder>/data/save/. Each folder named "region1", "region2", etc. is a different world you've generated.

As for updating, you best bet is to use version 0.28.181.40d16 (found here), which may have a speed increase over regular 40d. The newer versions (0.31.01 and up) are not save compatible with previous saves (0.28.181.40d and below), since Toady decided to lump as many save-breaking changes in one release as he could. You can read up on all the new features here.
