This probably hasn't changed, but in 40d if part of the things attached to a lever/pressure plate were delayed then all of the things attached to it were delayed.
That's absolutely not true, and wasn't in 40d.

You can always just attach a second lever to the Bridge or Floodgate, and use it once to toggle the state of one of the constructions... once they are put "into sync", they will stay that way through all subsequent uses.
That's also not true. Levers don't send toggle signals, they send open/close signals (only gear assemblies, the one bizarre exception, respond to both by toggling their state). If someone does what you're saying to do, the next pull of the first lever (the one linked to both buildings) will just put them back out of sync again.
