prevent underground plants to grow?

Hi,

obviously underground trees and plants begin to grow on muddy tiles just by themselves. Is there a way to make sure my underground water supply lines will stay free of these plants, so that they will not block water flow? Does paving the ways by laying floors help? Or do fortification or grates work as "water filters" and stop the spawns from spreading?

Any building or construction on the space will prevent plants from growing.  Floors, roads, grates, bars, and fortifications, or if you're lazy you can designate the area as a stockpile and that will also magically prevent plants from growing.

Either floors or paved roads are usually the easiest.
