I use GIMP, set the grids to the size of the tile (16x16 for a 16x16 tileset), set the grid to snap to, and use layers.  The way that I use layers is by having a black/magenta background layer, the base tileset I am editing/tweaking with the magenta replaced with alpha as the second layer, then unedited tiles that I am changing or replacing on the second layer, and then all the other stuff on layers up from there.

In case you do not know where the grid setup in GIMP is, it is at the bottom of the Image menu.

I use Photoshop. I've spent so much time in it over the years that I can't switch to anything else.
