Weird Fluid Mechanics

I don't really know what happened. Both parts of it were completely full with 7/7 water and then it rapidly lost water and is now down to 1/7 and 2/7 on one side with random bits of ground showing up.

By any chance did you cause one of the brook tiles to cave-in (e.g. by channeling out the 4 tiles adjacent to it)? Use [k] to examine the floor of the brook - if any tiles identify themselves as "muddy brook", then you've encountered this bug:

000675 □ [dwarf mode][flows]   (Report) caved-in brook tiles suck up water
